Don't know if this has come up anywhere, but the other day when I changed my spark plugs I noticed that the one nearest the air filter box had one of the connecting looms to the coil showing some copper. on inspection some of the loom plastic wrapping was worn away and one of the internal wires had it's  copper wire showing. luckily only one of the wires were like it and I wrapped it in electrical tape and then same with the loom. Looks like the engine cover had been rubbing on it. My car has the larger cover that goes under the left hand side of the filter box. I have notice that the filter box will hit the cover if you just give it a little push down, and do think I can hear this when going over bumps.

I would suggest that you get a crayon or chalk and mark on the
engine cover where it 'appears' it is touching/coming into contact
with the wires.
Once you have done that, remove the engine cover and carefully
cut/snip/hacksaw/file a 'clearance' arch out of it.
Smooth the edges, and then refit.
You'll then have peace of mind knowing you'll not get any future
problems of the cover chaffing on the wiring.
